Nigeria pushed hard for an equalizer, with Rofibat Imuran's cross almost catching Japan's goalkeeper off guard just before halftime.
The second half saw Japan's Aemu Oyama unleash a powerful long-range shot, but it drifted away from the target.
Maya Hijikata then doubled Japan's lead in the 66th minute, poking the ball home from a cross.
Nigeria's Olushola Shobowale scored a consolation goal in stoppage time, but it was too little, too late.
